Toy example showing the effect of univariate significant SNPs on the Chi8 encoding. If either one of the SNPs is significant on its own, as shown in this example, the resulting encoding is also likely to be significant. If we quadruple the number of case and controls in this example our program Chi8 returns a p-value of 0.00123 (keeping in mind that it initializes the contingency table with one’s instead of zero’s to avoid divide by zero—a common heuristic).
